To follow up my own message, it seems that the lines:
#declare VMD_mat_1 = texture {
 finish { ambient 0.000 diffuse 1.000 phong 0.1 phong_size 40.000 specular 1.000 }
}

are omitted from the pov file the second time one is written in a
session.
