Matteo,
  Have you checked to be sure that your .cshrc doesn't have any problems?
(See the MacOS X release notes) If you have a line such as "source .alias"
that will cause problems for VMD as the path for .alias isn't fully
qualified. Such lines should be fixed like this: "source ~/.alias"
That's a common example that often crops up as a result of changes
made to .cshrc by various add-on tools.
