Hi,
  I wrote a hackish script for this purpose which is available
from the VMD script library here:
  http://www.ks.uiuc.edu/Research/vmd/script_library/scripts/mergepdbs/

It's very simple minded, so you may need to edit the script a bit if
you're doing anything interesting.
