Hi,
  I've just built another test version of VMD for those
that are interested:
  http://www.ks.uiuc.edu/Research/vmd/alpha/

The new version fixed the webpdb plugin to deal with the new
RCSB PDB site layout, and includes various other bug fixes
and improvements to structure building plugins.

Let me know how the new version runs for you...
